External heater flue needs to be sealed (tiled roof / two storey house)

I believe the external heater flue from our ducted heating has never been sealed externally and as such we have had water dripping in through the ceiling cavity over the past X years. Its not rotted out some timber and is dripping down the internal walls.
The insurance company requires that we arrange our own repairs for the flue before rectifying any of the resulting damage.
Please note the house is two storey.
